The Doctor doesn't blame Martha for walking away from him. That's her prerogative.
As he gives it more thought, he realizes that it's probably the wisest decision Martha could make. He's been unfair to her. Losing Rose is still too fresh a pain in his hearts; he's not ready to let go, just yet. The result could only be an act of cruelty, however inadvertent: To consign Martha to the shadows, as though she were all but invisible.
It hurts to lose another friend so soon. But the Doctor understands Martha's reasoning.
It's all for the best, in the end.
